Bioinformatics and Statistical Data Analysis
Description / Workflow
The PPM implements dedicated bioinformatics and biostatistics tools for the analysis and management of large-scale proteomics data. Services are tailored to each project to provide relevant decision-making indicators.
- Data reprocessing: quality control, bias identification, normalization, protein/peptide identification, quantification, validation
- Statistical data analysis: filtering, normalization, grouping, missing data imputation, t-tests, PCA, etc.
- Pipeline design and development: creation of customized data processing workflows
- Data management: submission to public repositories, secure storage, etc.
Applications
- Bottom-up proteomics analysis: peptide/protein identification, quantification, and statistical evaluation
- Functional analysis of biological networks: mapping proteins/biomarkers of interest onto biological networks
- Creation of secure, interfaced databases (clinical and proteomics data): design, development, and management
Requirements / Constraints
- Availability of public and/or private sequence databases for protein identification
- Experimental design with at least three replicates for statistical analysis
Technologies
- Mass spectrometry data management and interpretation software (MaxQuant, Proteome Discoverer, Skyline, etc.)
- Biostatistics software (Perseus, R, etc.)
- Network analysis tools (Cytoscape, Gene Ontology, etc.)
- Computing and storage servers
